As for the Hubbard's recommendation, I ahve been there, and it is very nice, though I have not been there since the early 90's. It also affords you the 20 minute drive into Mammoth which is in YNP, which your wife will enjoy. I am not so sure of the moving water at Hubbard's (they are situated on a loke, but I do not remember any good moving water), at that point you might be on your own. There are so many ranch/ lodges in MT that you could go dizzy looking at them all, but Hubbard's certainly has good food, and good stillwater fishing. Another option, if you are wanting to fish flowing water is the Ruby River Lodge, which also has good food and fishing.
