I've a multitude of boxes, some DIY and other bought and of late I've been using a few of those little satchel style bags that bass anglers use for worms or spinner baits. http://www.basspro.com/webapp/wcs/st...er+bait+binder Don Griefe put me onto these when he showed for a Redfishing trip out on Mosquito Lagoon carrying a couple of these, complete with leaders, tippet and flies, plus nippers and pliers in about 1/10th the space my tackle bag and boxes took up!
You can put a half dozen flies in each zip lock bag there, plus smaller pliers, tippet and more and carry dozens of flys nicely in a relatively water resistant container which is important if you fish in salt water.
Among the older boxes my favorite and they've been around for years is the Bonnand boxes of a clear green plastic with a brass piano hinged lid. They were slotted for small lures so you could carry five or six traditional streamers easily in each of five compartments. http://www.flyfishingnetwork.com/Pro...oductReview.db I was put onto these by John Propp , flyshop owner in Spokane and holder of many of the tippet records for Northern Pike at times when I worked for him.
I see Bonnand has a new boat box out and I may get one but would have to see it first in person and compare to the Bug Barn but as I'm now thinking of combining Steve's ideas and a rubber O-ring sealed box I already have to make a waterproof, saltwater, easy to see the flies, box when I'm going out in a boat and not necessarily wading the flats.
