I'm not aware of much of anything in the way of fly shops in or near Rochester (not to say they don't exist!). There is a Cabelas (if that counts) about 35 miles down the road in Owatonna.
Rochester is fairly close to Minnesota's Driftless area - which can offer some pretty decent trout fishing. The winter C&R season is open on lots of the rivers/streams there.
The last time I was at the Owatonna Cabela's the fly section was very limited. If you're flying in through the twin cities, there's a couple of decent shops. I looked high and low when I first moved here for shops down that way and all I found were the Gander Mountain and some hardware stores with small selections of flys.
I'm a Rochester resident and will confirm what the others have stated. There's a Gander Mountain with a fly section on the north side of town and there's a Cabela's with a fly section in Owatonna which is about an hour west of Rochester.
However, our winter season -- C&R on limited streams -- is open and there are streams within 30-60 minutes of Rochester. Check the MN DNR web site for details.
The driftless area sounds great but I am just going to be in town for a few days at the Mayo clinic but if I have to go back up I will check into the driftless area.
